How to handle thousands of elements

I want to create a part with thousands of holes in a specific pattern. I can only create about 400 before Onshape complains about too many features. How do I handle this? I would like to create an STL eventually.

You may be able to do this by using the pattern feature to pattern cylinders then boolean subtract the cylinders from the main part. Without a model, it is hard to tell if this will work for your case.
