That seems to be the issue. It's annoying when trying to power through a cleanup or reorganization, but otherwise, I do not have a problem with it.
The coffee pot might run dry.

- If you have parts controlled by a variable studio for scaling you could edit their parameters from the assembly in the ride side pane to mimic scaling. You could use configurations with your parts and drive them from an assembly. Onshape assemblies do not have any part editing capabilities at this time. The mates are robust and should scale with part changes just fine, it might depend on your expectations.
- Part updates in assemblies are instant as long as they reference the main workspace and all are in the same document. If the parts are set to a version or are inserted from another document, they will not change without a new version and reference update.
- In generic terms, creating a variable for scale factor and designing your parts with reference to that should do the trick.

Ok, in this case, your fillet wasn't working because your line segments in the sketch were not tangent to each other. Make sure you apply the right constraints in your sketch. Fillets require good curvature, so also check to see if there are any complex splines and replace them with simple and clean.

I think main reason for failure of the loft or boolean that you attempted was the fact that you were trying to join a surface with parts. As you observed in your slicer, it didn't recognize the loft; it can't print a surface because it has no thickness. Onshape couldn't join a surface with a part. I noticed also that the center of the circle and the center of the oval were not aligned, perhaps the reason for the nonmanifold error.
I repositioned the oval center to be aligned with the circle's center in the oval sketch. I used the outer edge of the oval part and the circle's edge for the loft with the 'Thin' option selected.
Looks like this is meant for airflow. Try seeking out information on using guides with a loft for a smoother transition between the circle and oval. - Scotty
