How can I remove the metal where the Nozzle attaches to Body Shell?

I have about forty Flanges and Nozzle Collars to add to the shell of different size/schedule. I can get the solid part files easily imported from the manufacturer.
I can extrude the Flange Collar up to the Shell in context. It seems like there must be an easy way to remove that part of the Body Shell that is bound by the Flange Collar. I would think I could Extrude>Remove in context could do it but I can't seem to make it work.
