Parts with multiple parts in an assembly

I'm an experienced SW user but brand new to OnShape. I'm importing several STEP files into my workspace, each of which is made up of multiple parts, and each of which is being translated into native OS just fine. When I import the parts into an assembly, it imports all of the sub-parts (into a flat tree structure), and they no longer have any mates and all parts are floating. OS does not give me the option of importing the parts as assemblies.
