Is there any way to get the sheet metal edges to look more like this:
 
Then this, without having to use any more features like remove or move face?

Try this.

Try disabling the "auto miter" (or whatever it's called) when forming the 4 flanges. Otherwise try different corner types in the first sheet metal feature.

Have you tried setting you sheet metal settings to closed and tear for relief?
