How can I edit a specific area on a stl file I imported. I need help!!!

I imported a stl file from Bento3d design website. When I import the file for some reason in inside of the box has added material so it's not all equal on the inside. I have already printed the the tray that slides inside this box, but with how it is now the tray would not fit inside. I can't edit anything because it won't let me select a specific area, and also when imported it says "imported parts contained faults".

Supported File Formats (onshape.com)
STEP files are the best format to download. They are editable in any mechanical CAD program. Unfortunately, most of the 3D Printing Share sites encourage users to upload stl files. It makes zero sense to me.
