Extrude or other tool to make part follow the curvature of a surface

I have a smooth surface with a "pipe" construction trough it. When extruding and using "remove" it makes a hole in the surface, how can i make it align with the surface to make a solid shape instead of stick out (like in the picture) or just make a hole.

    I think what you want is to have the pipe flush with the surface of the part. A surface (not a face) can be used to Split a part and the Offset surface feature tool allows you to create a new surface by offsetting an existing face. You can then Boolean the desired parts together. - Scotty
