Before I get started; here is the document:
So, under Launcher/Intake (Part Studio), I am trying to make a belt between 'Rear Pulley L' and 'Front Pulley L', and a separate belt between 'Rear Pulley R' and 'Front Pulley R' using the 'Custom Belt Feature', but am running into the error "All Cylinders need to be oriented in the same direction." Any way to fix this?

Have you tried "Use other side" in the dialog as mentionned in the instructions PDF of the feature?
