Why can't I remove the parts on particular places?

On this drawing I was trying to remove the bits highlighted in yellow by 'extrude'. But when I clicked on OK it only removed it on the outer sphere. Why is on the inner sphere the bits are not removed? Can someone please tell me how I can fix this problem?

    @taichi_yamaguchi, You are facing this problem because you are not selected second part in merge scope. Kindly add second part also in merge scope. If you are not selecting second part then check merge with all option. It will definitely work.
