Extruding Complex Geometries

So I have this funnel model, and I also have a hollow pipe model. My goal is to extrude (remove) the shape of the hole in the bottom of the funnel directly into the pipe. Unfortunately, both the funnel, and pipe are in separate documents, but the pipe is relatively simple to recreate.
