Help with mixed modeling and working with Meshes that have no flat surface but a lot of "faces?"

This is one part that I am working on and I am trying to make a
"Shell" that joins to the bottom ellipse add-and that I did, and contours the part just close to the top flat piece. But
look at all those quads? It does not do it.
I am trying to make a sleeve for this part that I would eventually like to make a silicon part that will be poured into a 3d mold of that sleeve. I 3D scanned the part with an Einscan-SE and the scan looks good. I was told today, on the On-shape reddit forum that I could do this without the use of "Outside" software. But some parts of my scan seem to fail as there are too many "faces.".
My ultimate goal is to create a pour-in mold with platinum silicone to create a water-resist cover for the bottom of the unit. So my hurdle is getting a more Solid base unit. What do I do? I am lost!
