Extrude (remove) following the curvature?

Hi, I am trying to make a battery case that follows the downtube of my mountain bike.

I made a sketch and a part that follows the curvature of the downtube, locking it sideways. How can I make the indentation that represents the top of the downtube? Like in the photo, only the extrude function has to follow the curvature of the part.
