Please help, I am unable to turn this into 1 parts, as the surfaces have fillets that are missing, but I am unable to use the fill tool to fix it.
Any ideas?

It looks like there are issues with zero thickness bend relief on the sheetmetal parts. I'm guessing this came from Creo or another tool which allows zero thickness areas. Do you have any recourse to get the original model adjusted?
It really depends on what you need this data for. If you need a model that can be further manipulated, I would want those pieces to be represented as sheet metal. It's not going to be a simple single step process, but I would try using Onshape's sheetmetal tools to redo the broken parts. If you just need some solids for reference, it may be easier to split the surfaces into pieces, make those solid and then combine the solids with boolean.
