How can i shell the bottom without making the hole becomes "not hole"

so i want to shell the bottom of the box with 2 holes but when i shell it the hole becomes like this
how can i shell the bottom but still keep the 2 holes?

If you just want to have the holes be holes in the wall, rather than enclosed slots, reverse the order of the creation of the holes.
first shell the main box, then cut-extrude the holes afterwards.
The idea from jelte_steur814 would be 1st choice, but if for some obscure reason that's not possible, a 2nd less desirable method would be to click on all faces inside the rectangle holes, when selecting faces to exclude (along with the bottom of the box) - it's a lot of extra clicks, but this should exclude them from the shell.
Just food for thought.
or you can try to use delete faces on the holes that got shelled. preferred method is just to move the shell before the holes in the feature list.
