Deep negative imprint like in plasticine

I have many parts I want to make a (3d printed) box for.
I want them to be fixed inside. One way to achieve this is to make negative shapes (like molds) for them in the box and in its lid.

My question is:

How to make imprint of part A (imported STL) in part B, with a desired depth?

So, the bottom of the imprint would be the same shape as underside of part A, and "tunnel" to this bottom through part B to be the silhouette of the cavern made by part A..

Subtract in Boolean woud be ok to make the part A's shape cavern in part B, but - what then? How to create the tunnel? Is it possible to poject the cavern (part A is STL!) to the top of the part B? And how to extrude the projected sketch to the bottom surface of the cavern (generated by STL substraction) but no more?

    Really difficult to follow what your trying to accomplish. Do you have any visual aids?

    There's a custom feature called Project Body that is useful for this. It can basically cast the "shadow" of a part, which you can then use as an extrusion profile. I worked up an example here. Now what I'm not sure of is whether Project Body will work on an stl, but I kind of doubt it
