Keeping Parts Separate

I'm running into problems with keeping parts separate within the same parts studio. Even though each extrude is a "new" extrude, rather than a "add" extrude, some parts are becoming one and the same in terms of the parts list and part numbering. I tried leaving clearances between parts to see if it helped, but this led to some unforeseen consequences where a whole bunch of other seemingly unrelated parts merged to become one. Any ideas how I can fix this anyone?

If you try to create a drawing of one of the columns, you will see that "part 12" encompasses three parts rather than one. Trying to fix this by leaving clearances with other extrudes, leads to unexpected parts merging into one part. Any help here would be greatly appreciated.
