Holes disappear and alignment issue

Hi I am new to Onshape and trying to design a base to mount some hardware. I added four M5 screw holes and one M3 hole, but the holes disappear unless I'm actively editing the feature and are not exported.

Also, when editing a feature the alignment of the bottom right platform is correct (with the M3 hole), but when not editing a feature the alignment is off and stuff seems to resize. I don't understand why the holes and alignment only work when editing a feature, but outside the editor and when exporting the holes disappear and the alignment is off.

I'm probably just missing something dumb, can anyone take a look at my file and explain why the holes are not rendering in the final export?

    It is the shell feature that makes the trouble. You're kind of shelling away the material the threads are supposed to sit in, but on the other hand the shell feature itself has issues, and it is funny you shelled to the outside, not the inside: That way. the shell 'grows' into the holes, which makes them seem to disappear.

    You may want to reorder the features and place the holes in a massive body, then shell it, so the material around the holes stays in place.

    Also, reconsider which face to pick for the open face in the shell feature. I recommend the bottom. That way, you'll get a working model.

    Ah! Yes that was it, the "housing" shell at the end was being applied to more of the part than I thought it was, which caused the surface to grow into the screw holes and create this confusing effect. I was definitely just misusing the shell tool. Thank you!
