Help with Shell function

I'm a first-time modeler and I'm trying to prototype something for 3D ABS printing.
I have the following part which is going to act as a sleeve for an object with a viewing "window" for an optic assembly.
It's a protective cover for this thing:

I extruded my part to the desired dimensions and then used the Shell function to hollow out the the interior. However it seems to have extruded the tubes. I need the inside of cover to be a shell, without the extruded tube(s) through it.
