Now where the lid and the box meet, there are two snap fittings, I would like to know how i can leave a mark on the box so that i can extrude remove a block so that the lid fits nice and clean, how can i do that?

The capability you are looking for is 'In-Context' editing.
There are many videos and webinars on the website that show how to do this, but here is a public document showing what i think you asked for.
In addition to the In-Context feature, i also added a 'named position view' so that you can always return to the 'closed' position to update the context if the geometry changes.
