Boolean operations in assemblies?

I have a part that I will ultimately assemble to others that now reside in a different part studio. When assembled, the "other" parts will be embedded in the first one (they're wood screws). I would like to remove from the base part the material that will be displaced by the screws, i.e., do a Boolean subtraction. For the life of me, I can't figure out how to do this. Can anyone offer a suggestion as to how I can do this?

You can edit the base part in-context of the assembly to remove the screw material from the base part:

This worked really well. Here's a screenshot of the screws installed in the bottom of the crate. Thanks again!
