Will booleaning meshes eventually be supported in Onshape's feature set, rather than people having to rely upon my FeatureScript?

Good question - I have no idea    I don't see it on any priority feature list.

It will be supported eventually.  We want to do better than converting the entire receiving part to mesh.

So you mean like how you can import an STL to a solid model in SolidWorks then do normal stuff on it?

Wish we had access to the mesh vertex coordinares. Imagine those cool nonlinear transforms, we could perform then
