In context created holes don't line up after extrusion

Hello to all,
I'm a little on the lost side of things.
Problem is, that four holes (Holes 16) on the part baseplate don't line up with the holes created in the box beneath although created via "in context).
Also the hex cut out for the cable gland and its through bore.
When looking at it in the corresponding sketches all is looking fine and correct but looking at in in the assembly things are shifted.
The base plate and the case are connected via their center mate connectors.
My guess was that the case mate connector could be offset, in hindsight, that shouldn't matter.
Perhaps someone can help me with this.
Thank you all.

In that case either use a mate connector from an edge or create an explicit mate connector in the part before the holes are added.Senior Director, Technical Services, EMEAI6
