Issues with mating in assemblies

We've been working on a few different projects with some decently complex mating. Something we've noticed is that when adding mates to a component that we've put into our assembly breaks other mates, even though we've already added that same component with the same mates in the same way on that assembly. For example, we're working on something similar to a variable piston pump with a swashplate and when adding the pistons/rod assembly some will work, others will break the system.

Is there something I'm doing wrong? Is this a common issue?

    Most likely there's an overconstrained chain of mates.
    These may or may not work depending on the underlying tolerances of the parts/mates etc.

    sometimes the mates in a subassembly allow two different solutions and when inserting it in a parent assembly, it can jump into the wrong one. thats very annoying.
