How do I remove material where it overlaps with other parts?

I am using a simulation program and it doesn't work if parts overlap. How do I remove the overlapping parts?

SIMSOLID is a new simulation program that does allow part overlap. As long as the overlap is away from the critical stress areas, there is no problem to include it.
